Your main menu template is in conflict with the Kunena menu. There is code in your custom Joomla template that is making it incompatible with Kunena. If the menu worked with the old version of Kunena, how can the menu now be at fault?

Try changing the menu type in the template settings, to something other than suckerfish, see if that solves anything.
