I have enjoyed setting up this template for our church.  However, I do have a question:

When users click off of the top page onto whichever articles are linked through the menus, is there a way for my left-side modules to stay? I looked through the module settings and can't make heads or tails of it. 

Otherwise, when they look at an article, it looks really bare.

I should also note that I have disabled the Accordion menu.  If it is enabled, it shows on all pages.

If there was a way to have the S5 accordion menu on every page except the home page, I'd be interested in that as well.

To get modules to show on your article pages or the accordion menu to not show on the homepage you have to have menu links to the articles then you can specify which modules you want to show on what pages as this is defined via menu links.

So when you open up each module in your site modules admin area you can define on the left hand side if it appears on all pages or just a few by selecting menu items.

I am trying to have the side navigation stay when I click on a new artice I have created, but I am not sure how to add menu links to the articles. I am completely new to joomla sorry :(

You go to your menu manager and click new menu item.  Then choose standard article layout and select your article on the right hand side under parameters.

What I am trying to do is have the accordion when I create an article

Hello, the links are automatically pulled from Joomla, they cannot be changed.
