I have chosen "hide" in Main Menu/home/Article Options and in Content/Article Options and deleted the Read more link on each article but "Read more..." still shows on front page featured articles.

No, sounds like a setting in Joomla is still on or something.  If you switch templates and the issue is still there you can confirm if its in Joomla or the template

Also with the updated template and the Joomla 2.5 my custom_html filed in the Login position and cb_login in the register position arent working?
I deleted mod_login from under the template/html? dir and this didn't change anything?

You just need to take out the text in the Login and Register fields in the template settings.

Hmm it won't let me save those fields blank?
I delete hit save and then they come back?

This sometimes happens with some server config. You can edit the template XML file directly in the template root folder, which will have the same effect as editing in the template settings.

I deleted the labels but they still don't seem to work?
I just have blank buttons now?

In admin these fields are now blank.

My sincere apologies, I gave you bad info.

All you should need to do is make sure you have no modules published to the login and register positions.

 I need the community builder module published there and a custom html module there so it pops up with a window.
How would I achieve  that if I dont publish a module there?

Also any ideas on the "written by" and read me button on the front page article?
I have them turned off ob the menu and article and article settings.

Apologies for the delay in replying. What I should have said is that you can unpublish all the current register and login modules that are there

As for the written by etc., have you checked the global options for the category/article?
