My modules will only show up on certain articles. It depends on where you link them from. If I link them from the menu they show up on the articles fine, but if I link them within an article using the link component, they don't work. If I have the link like this: index.php?option=com_content&view=article&id=229, the module won't show up. However if I use a link like this: index.php/about, it works.  Any suggestions would be appreciated!

Hello,

A template does not control any part of where a module shows, that is entirely handled by Joomla itself. These would be issues with your module assignment. If you are using the loadmodule feature of Joomla in the article, I would not recommend that method. That feature has historically caused lots of similar issues and does not fully allow modules to fully load scripts. You should be publishing modules to actual template positions and assign them to specific pages through the menu assignment, all the available positions can be found here:
